I've been wanting to get into the .hack series for sometime now, but I don't know where to begin. Which of the .hack anime series (Liminality, Sign, Legend of the Twilight, Gifts, Roots) would be recommended to watch? How are they different?
Really curious, and I appreciate it any input and suggestions, thanks!

SIGN is the best by a long long way, ROOTS was terrible, as was LofT.
so yeah go watch SIGN, you wont be disappointed

Ya, go watch Sign. Roots wasn't AS bad as people say it is, but it definetly wasn't the best. Have you played the games?

I haven't played the games because I don't have a PS2 yet (hence why I really want to get into the .hack universe somehow, anime seems to be the best option).
Seems like you guys really recommend Sign, I'll start watching that then. I'm just curious, is each series its "own universe", i.e. like how each Final Fantasy game takes place in a different world/different characters?

to my knowledge everything is set in "The World", a highly popular MMORPG, different incarnations of the franchise focus on different characters with some interlinking all set in The World

Basically, their are two "universes". The World R:1, and The World R:2. It is still basically the same universe though, since some of the players who palyed R1, play R2. There is a certain chronology, that can be found on .hackwiki or whatever it's called. It's sort of hard to explain how it works.

Also, if you enjoy Sign, I highly recomend .Hack// AI Buster and .Hack// Another Birth Pts. 1-4. They are great books, and give alot of insight into the Hack universe.

.hack/Sign: A deep story plot, first anime of the .hack
.hack/Gift: Best Crack you would find, if you understand the shows and why it is funny.
.hack/legend of Twilight: Interesting but you are better off reading the manga.
.hack/Roots: I haven't watch it yet, but if you want to play .hack/GU you might be intersted due to it explaining Haseo's history.
I would recommand you to watch SIGN first, then watch GIFT, then ROOTS.
Legend of Twilight is a 'fan made' anime so it doesn't really count in the 'real' story plot line.
