Samus is quick and has guns that don't overheat or need to be reloaded. I imagine that as long as Samus doesn't get to close to MC, she has the upper hand. But then again it kinda depends on what vehicles are present and what the environment is like.
In close quarters, Master Chief would own Samus with grenades. (the Morphball can't do crap in this situation)
From a midrange, Samus could win.
From far away, it could be either way. MC and Samus both have sniping weapons.

As for a proper battle, I'm not sure. I've not really played a lot of Metroid so I don't really know what Samus is like, but she seems a bit more of a hero than Master Chief, who to me just seems like one of the best of an army, whereas Samus is a one person army, so I'm gonna say Samus.

Yes but up close Samus could still use her Morph Ball to drop bombs and Power Bombs. And I don't think it's all that easy to hit Samus while she's in the Morph Ball.

Halo is too ralistic a game physics-wise for MC to win. They both have armor, but Samus' actually protects her. There are more ways than I can count to get killed in one attack in Halo, but it's never happened to me in Metroid. Plus Samus PWNzores all.

Samus wins because the suits give her the edge. And the weapons are built into her arm! She's like a bionic woman! I love Master Chief, but no way he's winning that fight.
