The 100 Greatest Villains of All Time listing was a ranking published in issue #177 of Wizard Magazine in July 2006.
Apparently this list is from a magazine about comics. That explains the difference from what you'd expect.

I'd also have to say Anesm (kingdom Hearts) should be on that list, he tried to destroy all existance to get to kingdom Hearts and unleash the darkness on everyone. And he was just bad ass.

And what about Apocalypse, he's one of the badest mutants of all, if Magnetto is there, why not him.
